My understanding is that it was originally Ilya route and Sakura was tossed in for ero scenes.

Also not so sure about Illya's role in the war. Forcing her to become the grail by threatening her family is one idea I'm toying with. Or just making someone else berserker's master.

Those were typos, the second half should read that Sakura summoned her and eventually gave her to Shinji. Oops.

Abducting Illya could still be made to work. An orchestrated explosion while the family is out is made to separate the Happy Family, Illya is rescued and fed a pack of lies about how some unknown third party baddy succeeded in offing the entire family. (As for who this party is, feel free to go with That Which Works For The Story. Caster's Master? A segment of the Church? A hitero-unknown third party which is supposedly or actually hopes that one of the grail war participants win?)

The end result is Illya being told she's the only one capable of stopping The Bad Guyes, and she reluctantly prepares for battle.

Then she discovers her onii-chan is alive and the master of Saber.... let the tears begin!
